The [Laboratory of Biosystems Dynamics](https://sites.google.com/view/andreribeirolab/home) (LBD) of the [Faculty of Medicine and Health Technology of Tampere University](https://www.tuni.fi/en/about-us/faculty-medicine-and-health-technology) is looking for a Doctoral Researcher for a project funded by the [Sigrid Juselius Foundation](https://www.sigridjuselius.fi/en/).

This project will study how the Gene Regulatory Network of Klebsiella pneumoniae responds to antibiotics, including its Dynamics, Mechanisms, Sensitivity, Specificity, Single-cell Variability, and Vulnerabilities.

Our group is multi-disciplinary, combining methods from Bioinformatics (RNA-seq, biological databases), Computational Biology (stochastic and analytical models of gene expression), Signal Processing (machine learning, image and signal processing), Biophysics, Microbiology and Single-cell Biology (flow cytometry, microscopy, synthetic biology, etc.).

Job description

We are looking for a Doctoral Researcher with a background in Systems Biology / Bioinformatics / Biophysics, or equivalent.

The PhD student will join an international team that studies bacterial transcriptional programs of antibiotic adaptation combining theoretical and experimental methods. The student will also participate in national and international collaborations with teams from Finland, Sweden, USA, Canada, Portugal, UK, India, etc.

Figure 1: We will use models, data analysis, and new empirical genome-wide and single-cell data to study how non-resistant bacteria increase antibiotics survivability, focusing on their gene networks. Our laboratory produces experimental data that will be analyzed by the student to study the bacterial gene network and develop new, realistic models for K. pneumoniae.

Requirements

The ideal applicant has recently completed a bachelor’s and a master’s degree in the following fields: Computational Biology, Bioinformatics, Signal Processing, Biophysics, Biomedical Engineering, Biotechnology, Biophysics or equivalent. Success in studies is considered a major advantage.

Basic experience in stochastic and/or statistical modelling, omics data processing, single-cell data processing, and Matlab, R, or Python, and scientific illustrations will be an advantage.

Finally, the ideal applicant also has high proficiency in spoken and written English.

The starting date is 1st of June 2026 or later, as mutually agreed. The full-time position will be filled, initially, for a fixed-term period of 10 months. A trial period according to the Employment Contracts Act applies to all new employees.

The salary will be based on both the job requirements and the employee’s personal performance in accordance with [the salary system of Finnish universities](https://www.sivista.fi/esittely/in-english/general-collective-agreement-for-universities/). According to the criteria applied to teaching and research staff, the position of a Doctoral Researcher is placed on level 2-4 of the job requirements scale. A typical starting salary for Doctoral Researchers is approximately 2700 EUR/month.

The LBD is an interdisciplinary, international group with expertise in Systems Biology, Computational Biology, Single-cell Biology, Microbiology, Bioinformatics, Signal and Image Processing, Cell and Molecular Biology, Biophysics, and Network Biology, with 18 years of experience in pursuing original, high level research topics. The laboratory has state-of-the-art technology for conducting live single-cell microbiology and synthetic biology.

The project will be executed within a team with collaborative, hardworking, and positive environment. Our aims are to find answers to original scientific questions and to continuously improve our scientific skills.

[Former Ph.D. students](https://sites.google.com/view/andreribeirolab/home/people) have become postdocs in Harvard, Oxford, Boston, Paris, Helsinki, etc. Some are already University Professors and lead their own research teams (e.g. in Helsinki, North Carolina, Wyoming, etc., while others work at high-tech companies in the U.S.A. (e.g. Google), England (e.g. Qiagen), Germany, Finland, etc., and/or opened their own companies in Brazil, India, etc.

Our recent projects have been published in top level journals such as N.A.R. and Science Advances ([Scholar](https://scholar.google.fi/citations?user=crgkkrYAAAAJ&hl=en)), focusing on genome-wide studies on bacterial stress responses, new libraries of synthetic genetic circuits, and new empirically-based stochastic and biophysical models of gene regulatory mechanisms, among other.
